Hello,
For those of you having issues up-converting FBX files saved in MotionBuilder 5.0 for use in MotionBuilder 2009, please refer to this thread:

In short, you will want to use the FBX 2006.11.2 Converter available on http://www.autodesk.com/fbx in the archives section of the downloads section on that site. There is currently an outstanding issue when using the 2009.1/2009.3 FBX Converters when converting MB 5.0 files to FBX 2009 versions. This defect will be addressed in a future version of the Converter.
