how to apply bvh file to skinned biped character?

Hi all!
this is the problem:
I have character which has been skinned to biped character with 5 fingers, so many toes and so on. If I simly go to mocap rollout and apply some bvh file i have, the whole character changes. I understand why this is happening but what is the right workflow for this?
