which software is best for...

I’m looking into creating an animation that simulates a fly by over a large ground surface created in civil 3d with additional objects modeled to appear on the surface. I would like to make a fairly high quality video. Is 3ds max the way to go?

Yes....
AutoDesk have purchased a product called Dynamite VSP and intend to integrate the core technology from the Dynamite VSP into 3ds Max Design

Dynamite VSP allows you to connect to Civil 3D designs such as surfaces and road alignments and build your model up from here..... it automates a lot of the animation process hence making it easy to create a fly through....
It also connects to MX designs as well!!
