Joint orientations changed after saving and reopening file

I am using maya 2012 32bit on windows.

I’ve painstakingly oriented all the joints in my human ik skeleton and then saved the file out as a backup. When I reload the file and go to component mode to view the joint orientations they are all messed up again. I’ve gone through this process twice with the same results. Am I doing something wrong?

The HIK skeleton built with the skeleton builder will leave a node in the file that will/can update the skeleton defaulting it to world space axis orders.  the skeleton tool is fast to build a rough skeleton and adjust it but then just duplicate it off and fix orders on that.
